Conversion between formats fails

Conversion between formats, e.g. tx to txi or even tx to tx fails. The problem seems to be with the serialisation of GateReferences. If gate references are named and the names do not contain the scoping component::gate notation. This is essential to fix for the TP to TD conversion.
