SAREF4AGRI defines s4agri:Intake and s4agri:Yield, as “amounts”. These could be modeled as properties of an animal or agricultural product.

Agreed.
This is something to be fixed, because in the documentation and the diagrams they appear as properties (i.e., instances), but in the implementation they appear as classes.
The documentation also states that these properties (i.e., instances) "can further be specialized in subclasses".
Once we define the corresponding pattern and apply it to this ontology, the issue will be fixed.
